Hello,
I have an issue with my site where the menu colours have messed up in a very strange way, I attempted installing the theme on another WordPress installation to copy the settings, but that didn’t work at all.
Could you please investigate why this is happening?

As you can see the menu colors are wrong and have messed up some how.

This is all about your customization issue. The menu works perfectly based on the menu logic. The menu active works based on page URL like you are on the home page then the menu will show the home menu active. If you are on the about page then the menu will show the about menu active.
In this issue, you have used the same/home page’s sections as the menu item. That’s why it shows all of the menu items active. This is because all of the menu items from one page (homepage).

So this is your own theme, yet you cannot suggest how to disable/turn off that the color changes when it is active?
Sorry for the misunderstanding.
We meant the script (that we used for the menu) will work in the way that it already works for the menu. There has no option to turn the active off in the script.
However, in this issue, you could use the same color for Menu Color, Menu Hover Color & Menu Active Color to hide the active. Check out the screenshot as a reference http://prntscr.com/k9hmka
